Hard to say. You could try more toe in or perhaps less. How old are the pads? The outer surface might have hardened. Perhaps file or sand the pads and get down to a better layer.

Best way to be sure about the hub would be to pull the cassette. If there's a 4.5 mm spacer behind the cassette, the hub should be 8/9/10 compatible. Shimano Claris 8 speed STI is probably your best bet for shifters other than bar ends...

I don't think a bike has to have a perfect finish to be desirable, in fact I prefer some flaws just so I don't have to worry about riding a bike while maintaining a perfect paint job. You might have a look at the catalogs. Perhaps there is a paint scheme from the same year that you like...

I'm just happy that you got the cones that you needed. I searched a bunch of Shimano front hub parts lists, and there aren't many that have the same cone OD. The 600EX cones are the same 10.4 mm OD, but have a different part number.
